While I am waiting for a part, I decided to pull the windows and clean them up. I was surprised at how nice they were. There was surface rust on the metal so I cleaned that up. I also thought the glass was scratched due to age but found there was a light mist of paint on them and they cleaned up well.

Now the question, should I use rust preventer on the metal or leave it be?

IIRC , these were galvanized when new .

I'd lay some fish oil paint on it as it's sure to rust if you don't .

Don't forget to sweep out and vacuum the bottoms of the insides of the doors and make 100 % sure all the drain holes are open .
